Those transitions are protected by flashing, and flashing is the single most commonly botched component in residential roofing. We install proper step flashing at wall intersections, counterflashing let into masonry rather than surface-caulked and forgotten, chimney crickets on the upslope side of wide chimneys, correctly lapped valley metal, and purpose-built boots at pipe penetrations. Where a manufactured part will not fit the condition, we fabricate the flashing in-house to match the actual geometry.
